I am now leaning towards something like:
[IssueTracking]
UseIssueLinks=1
UseCVSROOTconfig=1

and the CVSROOT/cvsmailerissues would contain:
[IssueTracking]
IssueUrl=http://myserver/mytracker/myissues/WGS-<number>
IssueReference=[WGS<number>]
